I was wondering how my sound card would effect the performance of my GPUs if I were to install sound card between them. I have Maximus VI Extreme, two reference 780s and Xonar Phoebus sound card. I was going to put the GPUs to top and third (red) slots. Sound card would be between the two GPUs (black pci-e slot). Does this slow down the pci-e lanes?

A sound card will not scale the pcie slots/change the speed of you gpu slots

I was thinking about cooling. When the sound card is at the bottom, it should be furthest away from the second GPU.

I ran into a problem. I just got my new rig working, but the motherboard doesn't recognize the second GPU. I installed one GPU to the top red slot and the second one to the black slot. Also I have sound card installed at the bottom red slot. However bios doesn't seem to recognize the second GPU (installed at black slot) neither Windows or Nvidia control panel. Also the top led next to the pci-e disable swithes lights orange. I have already confirmed that both GPU's are working. Am I using the wrong slot for the second GPU?
