360 controller + Ubuntu issue

I seem to have an issue when playing games with my 360 controller. I've tried a couple of games and in both cases some buttons don't seem to work properly. In one game (which was done through wine and was originally a Win game) the triggers were registering as start/pause. On the other (Dust An Ely (something)) the right analogue also didn't work right (on top of the trigger issue).

 

Weirdly, on the first game there's the ability to map the keys within the game and when mapping the buttons and what they mapped to all worked correctly but the second I exited the menus back into the game they stopped working properly again.
