In terms of specs the mac mini will have up to 4 cores 8 threads, the mac pro will have up to 12 cores 24 threads. The mac mini will also only have 1 x thunderbolt 1 port, whereas the mac pro has 6 x Thunderbolt 2 ports. The mac pro will also have 2 dedicated GPUs whereas the mac mini will be relying on the integrated Intel solution. The mac pro will also support up to 64GB of ram compared to the 16GB maximum for the mac mini.

The mac mini actually has space for internal hard drives though, so that's something. The mac pro is stuck with some flash storage on board and everything else external.
