No difference as long as it's secured.

 

If it's an SSD it makes no difference if you swing it from a SATA cable while you dance yankee doodle.

What do you think i should use to secure it.

Velcro works well, as does electric tape if you don't care about the looks too much.

You can rest it there as long as you are 100% sure it isn't going to move around.

 

Are we talking about behind the motherboard tray where the cable management area is or inside the main case compartment?

Hmm, I wouldn't put it there myself unless I had fashioned some kind of bracket or tray to hold it in place, I'd say as long as you secure it so that it feels sturdy to the hand you should be ok.
