most just take it off or order it without heatsink in the first place.. 

generaly... 

onboard heatsinks are better as you can cool more parts usually.. sometimes 2 or more nvme's.. and estetisk are better if that's important to you. 

some boards comes without heatsinks... those are better with the heatsinks from vendors or extra you can order too. you need to check if the heatsink doesn't get in the way of anything..

The main difference will be in the aesthetics, because you'll have to remove the ones on your motherboard to install them with the heatsinks on.

 

Either way should be fine - unless you live in a very hot region, I wouldn't expect any performance difference between the ones that came with the drives and the motherboard heatsinks.
