I'll preface this by saying I haven't seen every single release that has come down the pike from LTT recently, but I've noticed that the animated open with "Supernova" seems to be missing a lot these days.  Is it gone forever?  (That was one of my favorite parts of watching an LTT video!)

Linus has said on the WAN Show that they have been phasing the intro video out and now that you mention it, I can't recall the last time I have seen it in a video. I believe he said  it in large part has to do with viewer retention.

I remember a few months ago he mentioned they were testing it out as retention rate on videos through the intro fell off. This is why the last 6+ months you have seen some with and some without as they were likely testing it and monitoring numbers on the videos etc to see if it was affecting them or not.

I wish they'd tack the old intro onto the end of the video, like a studio ID bumper. It would give the couch gag tagline somewhere to go!

This.  It's literally 10 seconds of a pretty good music sting.  Oof.
