So when i first built my pc i followed this website:http://bbearren.com/set7free/set7free.html

along with this video based on the website:

This allowed me to b keep my OS on my SSD but put my program and user files on my HHD. The problem is the junctions I created are essentially just making copies of my program and user files and putting the copy on my HHD. So its completely pointless now because it takes up double the space.

I validated this because i made a folder on my desktop and went on my SSDs desktop folder and was able to delete the folder, and also in the location bar it still keeps me in my SSD. I don't know if its just me not understanding a junction, but from what both the article and video are telling me is that is to put my program files and user files on the HDD so my SSD does not clutter. Anyways thanks in advanced for the responses!

Check this guide: http://www.starkeith.net/coredump/2009/05/18/how-to-move-your-windows-user-profile-to-another-drive/ its basicly same thing so if you have done same things it should work. Note that windows explorer will show as if folders are still on SSD (or C:) even though they are on HDD. You should see shortcut arrow on those folders have working junction. Another way to check is to check properties and folder size. Like my User files should be almost 600Gt but on OS drive its only 77Mt.

I have already done that and with a little bit of math the files on my ssd and hdd are the same. And yes i do have the shortcut on my folders.

If you select folder with shortcut it counts files on the second drive. Anyway. If you have not done that correctly, only way to do it right is reinstall. I had to do one reinstall because first try didn't work.

Your SSD doesn't have a desktop folder, the path may say so but you're actually looking at the folder on the other drive. That's how it's supposed to work.
