its a gvery good cpu with a not so good low end card

It's the hard drive/ssd. It's pretty much one of if not the slowest part of your system that bogs everything else down.

It could be taking a long time because of a fragmented HDD, and 5400rpm laptop drives are usually 3gb/s and slower. And no, bottle necking your CPU won't usually cause games to load slower.

Your HDD becomes fragmented from normal use, defragging a HDD will speed up the drive if you have never done this.

The hdd is slow. The cpu and gpu aren't making the drive slow. 

The system parts work together and is only as fast as the slowest port which is the hdd.
