If you use the motherboard visual input while having a dead gpu on pci-e, could it prevent a short potentially killing your board? (or will it fry it as you switch it on, still?)

Well, power still gets sent to the GPU, so if you've got a GPU that will short it could still damage the board. It's like if you've got fresh bread and moldy bread in the same container. Even if you eat the fresh bread it will still have a bit of mold on it, if that makes sense.

K, thanks for reassuring. Seems no way to know a bomb till its goes..

Pretty much, yeah. However, GPUs often show signs of dying before they actually do: artifacting, weird lines on screen, black screen and fans spin up but no video, fans spin to max RPM on boot but no video out, etc. So you can usually tell when one's about to go.
