i had a similar quest last year, in the end i bought a very short 2u chassis:

Which has two 5.25" bays, into which i fitted a "3 into 2" hotswap cage.

the case also has internal 3.5" bays, but i wanted external ones, so i modified the right hand side of the front panel to take another "3 into 2" hotswap cage.

 

The issue with that approach is the drive cage encroaches into the motherboard area. ITX would work, but those are expensive, eventually i found a microatx board from Biostar which is ITX depth but mATX width and that cleared the drive cage by a few mm.

 

I've not seen anything rack mount thats shorter than about 400mm. Some are 380mm, but thats much the same.

 

If you really need shorter than 13", then you will probably need to get a more typical NAS type box or an HP microserver and just plonk it on a shelf.
