Which orientation should my flat CPU cooler be?

Depends on where the exhaust fan is, on top of the case you use orientation A, on the back you use orientation B. If you have exhaust fans on both, then it doesnt matter

I bought a Noctua CPU cooler but it is one of the flat ones with the fan being parallel to the CPU. The manual says I can install it in two orientations, which one is better?

Depends on where the exhaust fan is, on top of the case you use orientation A, on the back you use orientation B. If you have exhaust fans on both, then it doesnt matter

SuperPi (v1.5 from Techpowerup, PI value output) 16K: 0.100s 1M: 8.255s 32M: 7m 45.93s

Doesn’t make that much of a difference because primary airflow will be from the fan.

 

UPDATE: @Jurrunio is correct but the difference will likely be very minor.  A bigger difference might be found in that in the pic the cooler changes position slightly because the cpu isn’t exactly centered.

Not a pro, not even very good.  I’m just old and have time currently.  Assuming I know a lot about computers can be a mistake.
