Well, recently I re-installed to Windows 8.1 and I decided to reset my BIOS. Recently I've noticed that whenever I open a program installed on my HDD, it freezes, I can hear the HDD spin up and then the program opens. This has never been the situation before so I'm guessing it's something to do with settings in my BIOS. What am I looking for?

this is normal.
by default Windows will turn off hard drive that are not in use. normally after the hdd has been idea for 20min.
you can go into the power options and change it if you like.

EDIT: Yeah, found the option. Changed it to 0 (never), thanks!
