How can I setup shadowplay to record multiple speaker inputs?

I recently got a new headset, the steelseries arctis pro, which has two separate sound sources, one for the game and one for the rest of my audio. When I try to use shadowplay instant replay it only records the game audio. Is there a way to set it up so both audio sources are recorded? Do I need to use a virtual cable?

Yes, you either need to use virtual audio cable. Or use actual streaming/recording software where you can add all audio sources you ever want.
