So I am planning to get this system:

and it has a lot of RGB. I have checked if everything supports MSI Mystic Light and they do but I'm still confused as to how it's all gonna work. The motherboard only has 1 rgb header so how will my case fans and cpu cooler work with 1 header? Or do I have to buy some sort of splitter?

RGB is the least of your problems with this.

Your storage reveals you most likely have no use for pcie4.0, therefore no use for x570, and even if demanding x570 then steer clear of low end msi x570 boards (view this entirely: https://youtu.be/UZWUOldsxXQ ).

I went for x570 mainly for 3rd Gen Ryzen support + I asked about RGB not the actual parts. I went with x570 for future proofing reasons.

Then i especialy encourage you to watch the vid i linked as THAT is the main reason these boards are discouraged (which has been admitted by MSI themselves, and was reason the boards were discounted and why they came up with the unify).

But hey, give priority to your RGB...

Then what motherboard should I get? My friend recommended this one: https://uk.pcpartpicker.com/product/t797YJ/msi-b450-gaming-pro-carbon-ac-atx-am4-motherboard-b450-gaming-pro-carbon-ac

Thats one of the better b450s in general if i recall correctly, but not sure if it has bios flashback should you not already have a amd cpu.

Other options would be msi's "max" line, (mortar or tomahawk) which are 3000 ready and regarded as some of the best value with decent vrm (opoosite to their x570 boards their b450s where really good).

If wanting to go x570 the asus TUF and Gigabyte aurus Elite are good value.

Note that i dont knowmabout the rgb header specifics of these boards, so thats something to look out for.

Getting back to the RGB, i think the AMD cpu cooler has a usb connector that will go to a internal header on the mobo for controlling rgb but also has rgb header (so, use one, not both) not 100% sure there so doublecheck. The MB520 rgb (manual: https://coolermaster.egnyte.com/dl/v4sJbfV75n/ , download for hi-res, page two, last image) has its own seperate controller that can be connected to a physical switch (can use reset for it) to control the fans.

Final note: apologies if i was a little strong earlier and neglected the rgb question but would feel bad if you found out later about that specific board (esp if wanting to upgrade cpu later) and have buyers remorse.

Thanks a lot and from what I know that b450 board does have the ability to update the BIOS without a cpu and apparently it has a 5v and 12v connector for RGB so will that do the job?

Its best to post a dedicated seperate question on it (with a updated partslist); there might be nuances im not overseeing for your specific case (thanksfully, all forum members combined have a ton of knowledge and experience).

Personally (might be regional since im in EU) the pro carbon is to expensive here and id lean towards either the tomahawk max for less pricy, or otherwise the x570 elite for a bit more pricy.

Do note that the pro carbon has a "classic" ui once updated for 3000 cpus if i recall correctly (something about the bios chips not being big enough to hold all the new stuff); maybe you dont care but if you do its something to consider.

You are not alone in this btw, ive been doubting and holding off for almost a year now, being in the same boat that none of the options really tick all the boxes i want either quality, feature or price-wise.
