So my case has included standoffs, but when I tried to install my motherboard through them, the standoffs didn’t go through and instead rested on the standoffs.

i thought that this was a mistake at first, but I think that my board (Asus Prime B350m-A) is supposed to be Iike that

the YouTuber Paul’s Hardware used the same board as me in this video:

It is clearly seen at 19:29 that the board does not go into the standoffs, much like mine, but he screws in screws into the standoffs anyway.

should I do this also?

Short answer - yes. The motherboard rests on the stand-offs and screws secure through the motherboard mating into the stand-offs.
