What should I do if the case standoffs here aren’t matching and being filled in by the motherboard? I’ve tried pushing down and moving it around with and without the I/O shield and they aren’t being filled in.

I can just leave the motherboard on the standoffs and not in between them, and screw screws like that, but will that cause the motherboard to malfunction?

it also seems that I can’t unscrew the standoffs

if you don't use standoffs im pretty sure it'll make your mobo short out and it won't work properly

I'm not exactly sure what you mean. Are the standoffs not lining up with the holes on your motherboard? You definitely don't want standoffs coming into contact with parts of the motherboard that aren't meant to. It could cause a short and potentially brick your motherboard or at least permanently damage portions of it. If there are holes in your motherboard tray that do line up with the holes in your motherboard but don't have standoffs installed, then you're going to have to relocate some of the standoffs.

Remove any that don't line up with the holes on your motherboard, and install standoffs where the holes do line up. If the pre-installed standoffs are too tight to loosen by hand, then you'll have to use a tool. If you don't have a hex wrench or screw driver adapter that will do it, I know I've grabbed pliers in desperation before. It's a pain in the ass to twist standoffs loose with pliers, but it works with enough determination.
