They don't get hot enough, those panels will probably withstand several 100s of degrees before warping.

Depends on material of window. Basic plastic will melt under 100C but most likely its polycarbonate which has higher melt point. In any case you should leave few mm clearence for air to move more.

if it gets that hot then the fans you have arent that good.

most cases these days have quite good plastic for windows, and youd need to put the CPU directly onto it to melt it, so no, contact with the tower wont melt it or anything, but it may (by not very much) restrict the airflow of the case. nothing to worry about though

It could touch the on panel if you want. The cooler should be only barely warm to the touch if you even notice the difference.
