haha.  I took game programming in college.  its 100% a windows  + DirectX thing.  i get it too.  if you maximize the windows you want to keep from getting cut off it helps.
 
if you want to think about it like this.  Say you have three displays 1 + 2 + 3.  as 10*10 res.  then you play a game on screen 2 at 5*5.  when directX initializes there is a moment when all the displays get loaded at 5*5, then windows attempts to correct displays 1 and 3, but some windows and apps (indeed most) dont play nice and let windows reposition them correctly  so they get offset as if the screen were suddenly twice as long...... why... IDFK.... but i HATE IT.
 
Edit - I tried one time to alt tab and move the window.  and i had to play the guessing game with where to move it to correct for the offset.  and it was like 3/4 of the way onto the main screen.  so, you can do that... but youll have to go through that every single time.
