You could get an add-in card that has a regular USB port on it so you can just plug it in internally, or you could run the cable out through a hole and plug the drive in normally even though it's actually inside the case.

 

I'm not sure why you'd want to do that though, I can't imagine why an external drive would be quieter...

NZXT has an internal USB hub, seems like it's kinda what you're looking for, or an add-in card like @Ryan_Vickers suggested

If not for noise- definitely perhaps for price. Internal 4TB 2.5" HDDs retail for $150+, whereas the external drives retail for $100; which is a huge price difference. 

 

As for OP- if you're doing this- you can use the USB 3.0 header and connect an adapter to it with dual USB 3.0 A ports as an out and connect the standard HDD (USB A to Micro B) cable to it. If you decide to remove the drive assembly (HDD casing) and use the SATA + power directly- do note that not all external 2.5" HDDs use SATA (WD MyPassports for instance don't) and you will be voiding your warranty if you remove your HDD casing. If not- you're fine :)
