I am planning my first build, and am likely going to go with the Phanteks Enthoo Pro Full Tower EATX. My current plan is to replace the two stock fans, and purchase a total of three fans. Likely one for intake and two for exhaust to create a negative pressure. My question is, should I go for positive or negative pressure, and should I purchase a fan controller?

either really is fine but i would go neutral or 2 intake

If you can get it, positive pressure is preferred slightly (but don't worry so much about it that you end up with less overall airflow).

OS: Ubuntu server 16.04 LTS (though will probably upgrade to 17.04 for better ryzen support)

CPU: Ryzen R7 1700x

Memory: Ballistix Sport LT 16GB

Motherboard: Asrock B350 m4 pro

PSU: Corsair CX550M

Cooler: Cooler master hyper 212 evo

Storage: 2TB WD Red x1, 128gb OCZ SSD for OS

Case: HAF 932 adv

Thanks for the input guys, I appreciate it! I did some more digging, and apparently the stock fans are pretty high quality, so no need to scrap them. My new plan is to purchase two more 140mm fans, and use them as front intake, and use the stock 200mm as top exhaust and the stock 140mm as rear exhaust. At this time I probably will not purchase a fan controller. Can always buy one later if I find it too tough to manage my fans. How is this new setup?

200mm will be enough exhaust by itself, so does single 140mm, either way. Depends on which CPU cooler you go for. I've kinda had both setups, both work just fine. Case has fan hub if your mobo doesn't have enough controllable headers.
