Does the MSI Gaming App still work for the GPU even though my motherboard is ASUS?

It should because the Motherboard doesn't really matter what brand it is, u should be able to use it:

The MSI Gaming App can be found on the driver & utility software disk provided with every MSI GAMING graphics card, or you can always download the latest version from our website. It offers easy access to some great features to improve your gaming experience.

I'm using ASUS Motherboard, and I have MSI GTX 1060 Gaming X and with MSI Gaming App. Does the MSI Gaming App still work for the GPU even though my motherboard is ASUS?

Yes but on the OSD you can't display CPU related stuff , it can only monitor your GPU.
