I'm assuming you are asking about the difference in the application and the computer management.

According to all of this you have a proper 1TB internal HDD. What would be your concern?

Have in mind that some third-party apps don't have access to all the files and folders and might report lower storage space. Here's a topic on this: http://superuser.com/questions/273932/almost-half-of-disk-space-unaccounted-for-on-windows-7-computer
Do try to run the application with administrative permissions and see what the result is. According to everything else that you have posted the drive is OK and showing a full Terabyte capacity. If you are not sure about the drive's health get a diagnostic tool from the manufacturer and test the drive with it. :)
