Can you have a EVGA 4GB 960 with a quadro k2200 in the same computer non sli? I would like to use softxpand to create multiple desktops, one for autoCad and another for minimal gaming. Would there be Nvidia driver conflicts?

You should be able to use the card you need without interference, editors/gamers do it all the time, put a geoforce and a quadro

Could I run both at the same time?

It depends on what your definition of running both means. If you are trying to utilize both cards on one display on 1 input then no. You can utilize each card on a separate input and change inputs and which card is enabled for certain applications. Keep in mind however depending on CAD software you may not gain any performance difference in a k2200 versus a GTX 960 (Maya 2015 has the GTX 690 and GTX Titan recommended and Certified to the same level as any workstation card). You have to be on the display output of card you want to use as easy utilizes it's assets only to process and display current content (no CUDA support of rendering on the back end).

With the program I would be using, I would potentially have one monitor running 3ds Max, and another running normal programs at the same time. Each monitor would act as an independent work station with its own keyboard and mouse. Does this change the compatibility of the cards?

     With Autodesk 3ds Max the recommended/certified cards are the same as Maya.  The Graphics card is only for being able to preview and display models during creation but the rendering of models and frames is handled but the processor.  To make a long explanation short a single consumer grade GPU (certainly a Titan) will be more then adequate to handle what you describe.  I personally would just a Titan X or 980 Ti and save the money on having to purchase the two separate cards.  While Quadro cards CAN introduce a level of reliability and allow for additional capabilities on certain software, 3ds will not have this advantage.  While not having the ECC and reliability this only affects pre-processing and display of models, your final export and low % of error should be more then adequate.  If you insist on stability and reliability you should be investing in a Xeon with ECC to gain this advantage in post processing of renders.
