Yesterday I was re-installing windows 8.1. I install everything with no problem. The first thing I should have done is install my antivirus and malware programs and I know better than that. In my haste I accidentally downloaded a program that looks like Google Chrome.  As I was installing the browser. I was not paying to much attention on what it was doing. After it installed the 2nd program from the installer it hit me and alarms bells went off in my head. I realize my stupid mistake I had made.

I figure might as well re-install windows. When i try to install windows it pulls information from my recovery partition which is infected. After everything is installed I go use my browser and I see 3 websites shortcuts and it has also changes some registry keys.

I have done so many variables to try to get a clean install and nothing has worked. So far I have tried:

Anti virus programs. It works but after a reboot it comes back.
Spyware removal (Spybot, Malwares....) It works it finds folders and keys but after reboot it comes back again.
Registry repair, again after reboot it comes back.

Reformatting the hard drives.  (I have 3 drives, SSD 250gig crucial 100, 1TB WD Blue, 4TB WD green)
Removing partitions (In windows, Safe Mode, Command Prompt in and out of windows, With and without Administrator privileges.)
Full system cleaning (The one that takes a long time to clean when you are going to sell your PC)
Pc Refresh
A Quick formatting

Sometimes after reformatting or removing partitions in the cmd prompt it goes to x:\sources. I don't have an x: drive but I think it might be a virtual drive. I am not using any virtual drives.

Tried to remove system recovery partition. It say it is locked and not allowed to remove it. (With and With Administrator privileges)
Sometimes it does allow me and after reboot it comes back.
This is my disk manager look like right now.

Changed BIOS Settings to change boot order
Having one drive enabled to install Windows

Boot to thumb drive with myfreeapps.com to remove partitions, spyware, virus protection works but when I reboot it comes back.

Not sure what to do next any advice would greatly appreciated.

Put windows 8 on a usb and wipe ALL the hard drives when you install it.  If this doesn't work, format all your drives.  If this doesn't work, take your drives outside, hit them with a sledgehammer, then the crapware will be gone for sure.

I claim no responsibility for your actions and can not be accountable for any physical damage or data loss to/on your drives caused by following my procedures.

:)

Edit: Try to put the drives in another computer and format them in the windows instalation proces on there.

my first option would be to do a new clean installation from cd/usb, on the process it lets you choose the drive where it will be installed and also it formats whichever drive you want (clean all of them).

other thing that could be happening would be what ELSknutson said, something got permits on your google account, the only way i know how to remove them is through google settings on android, check on that to see if there's something weird in that area. you could also check for extensions on your chrome that shouldn't be there.

good luck

xD, maybe its just google syncing your book marks and extensions?

when installing windows to get rid of recovery partition, delete during setup.

Tried that and did not work.

I am going to uninstall Chrome on my other pc and see what happens later today.

So I changed some setting in Chrome and it seems to have worked so far.  I have one final question.  When I go to install windows I delete partitions and reformat the drives so no files are left.  So why is it that when I finish installing windows and log in for the first time I see a wallpaper that I had download a while back?  If i removed everything then it should be gone and a generic wallpaper should have been left.

As for installing via a thumbdrive I will be doing that later today.
