Okay, have you used the software? Just wondering if you know for sure that you can do that.

I haven't really used the software in depth before personally but I do know it includes that as a feature if you want a fairly in depth overview tweaktown has a good video, the one generation older but the new one includes previous features:

Just wondering through Asus FanXpert3 can I manually change the speed of a non PWM fan? There are some nice LED fans I like but they are not PWN, I'm not sure I can customize them like if they are too loud.

Yes you can control the speed of them via voltage control just be sure to go into the software to set-up those headers as voltage control and not PWM
