No it does not affect the speed. Bigger mobos are for more pci-e slots as you mentioned. Sometimes smaller mobos were able to overclock less as they didn't have many power phases but with newer CPU architecture more or the components usually found on the mobo are now on the CPU making it so that even cheap (smaller) mobos can overclock.
