Even as a consumer, especially with those parts, a Gen 3 pcie slot is unlikely going to be a bottle neck for you. Save your money for a full platform upgrade.

Budget (including currency): $150

Country: USA

Games, programs or workloads that it will be used for: Modded MC, Call of Duty MWIII, Satisfactory, and Destiny 2

Parts List:

Motherboard: Asrock A520m - HDV (planning to upgrade to b550)

RAM: Coasair Vengeance LPX 32gb 3200

CPU: Ryzen 5 5500

GPU: Nvidia Zotac 4060

Storage: 2 m.2 ssds one is on a PCIe 1x card

My plan is to go from my asrock board to a msi b550 and i wanted to know if there were any major complications I need to look out for as a newer builder?

Is there a particular reason you want to upgrade to a B550 board? You'd still be stuck on the same AM4 chipset so unless there's a feature you really want it's probably not worth it.

B550 board won't do anything for your performance at all, is there a connection you need on it?

Most definitely your motherboard is NOT your weak link.

No? I use a 5600 and 3080 fine so a 5500 and 4060 should be fit and well. I would say save up a bit more and upgrade both GPU and cpu. The gen 3 PCIe is not going to make a tangible difference to a 4060, and unless you need lightning fast storage, keep the mobo

5500 is NOT a 5600.

The 5500 is the weakest link relatively, then the 4060.  3200MHz RAM is standard for DDR4, that is good.  M.2 SSD's are more than enough for gaming.

That motherboard will handle a 5700X3D, which is the realistic best CPU for gaming for AM4.

Otherwise replace that 4060 as well, if it's the 8GB version.  It's just not a strong GPU, regardless of the numbers printed on it.

But, if the machine is doing what you want, playing the games you want... enjoy it. Leave it alone. 🙂
