Too many cables...?

Yes. That proprietary Gigabyte connector is only found on some Gigabyte motherboards but not others. It appears yours doesn't have it but does feature the 4-1 (pin, pin, nothing, pin) DRGB connector. What you want to plug that into is the D_RGB connectors located at the top right and bottom left next to the audio connector on your motherboard.

 

As for the fans, technically if you really wanted to plug it into your commander core, you could, but I wouldn't recommend doing that as many fan controllers are only designed to have one fan plugged into each port. It's the same reason why you wouldn't plug a power-bar into another power-bar. I would probably plug it into a standard system fan connector, not a system fan pump connector. Now, I don't have a Gigabyte motherboard myself, but on my ASUS board, my pump headers run at 100% all the time and can't be changed. I think that that is just an issue with ASUS boards and I haven't heard of any other motherboard manufacturers do that but better safe than sorry.

I'm building my first PC and I've come across a few cables that I'm not able to identify and I have no idea where they're supposed to go. Pictures below:

 

1) these two connectors coming from the same cable, which comes from my front panel (I've already connected the front two fans and start button, so dk what these could be?). My case is Cooler Master H500M Mesh (https://www.coolermaster.com/catalog/cases/mid-tower/mastercase-h500m/)

2) This SATA (?) cable coming from the "commander core" of my AIO cooler (Corsair iCUE H150i Elite Capellix (https://www.corsair.com/us/en/Categories/Products/Liquid-Cooling/iCUE-ELITE-CAPELLIX-Liquid-CPU-Cooler/p/CW-9060048-WW)). I'm using just a single SSD (the Samsung 980 pro 2tb (https://www.samsung.com/uk/memory-storage/nvme-ssd/980-pro-2tb-nvme-pcie-gen-4-mz-v8p2t0bw/)) so do I even need a SATA cable for anything?

3) these two connectors coming from the same cable, the top one has a sticker marked Gigabyte, while the bottom one says Asus / Asrock / MSI (my mobo is Gigabyte X570 Aorus Master). The cable comes from what one Youtuber called a "fan hub" at the back of my case (Cooler Master H500M Mesh - link above), but I can't figure out where to plug it in.

That 3 pin only connector is a VDG cable. Apparently Gigabyte in their infinite wisdom decided to create a different 3 pin connector instead of the standard 4-1 pin 5V ARGB used by every other brand for some of their motherboards. Looking at the manual for yours, it appears that you don't have this proprietary connector and instead have the normal 4-1 pin connector. I'd assume that Cooler Master put both connectors their to maintain compatibility with all motherboards and you should be just fine to use the 4-1 connector. Looking at the manual, their should be one at the top right of the motherboard and bottom left next to the audio connector.

Sorry, which of my pictures are you referring to, the one coming from the case's front panel (with the white and black connectors) or this other one with Gigabyte vs Asus / Asrock / MSI?

Gigabyte vs Asus / Asrock / MSI. Sorry, guess I should of made that more clear. @Caroline answered about the white and black connectors being fan connectors. To elaborate more on that, the black connector is a 3-pin DC fan connector however, 3-pin fan connectors can be plugged into 4-pin connectors as that last pin is not necessary. Assuming this cable is coming from the case's built in fan controller, I would just plug it into a motherboard fan header. Just make sure that you are lining up the notch with the grove to make sure that you are plugging it in the write way.

 

Now unlike plugging a fan into the commander core, if you want to change the fan curve for those two front intakes, you'll have to do it on the BIOS instead of a third-party application like Corsair iCue.
