Very hard to see the whole picture.

 

Here's something you may want to check:

1. Is there excessive vibration felt when the fan is spinning

2. How warm will the air be.

 

But to my knowledge, if the fan is not touching the HDD cage, it'll be fine. HDD can withstand temperature of 50c, so temperature wise should be no problem.

Is it preventing you from installing something? That shouldn't be a problem.
