It depends on the game and your current hardware.

I would say CPU, but if there are a lot of fancy graphics and effects the GPU will be taxed too.

CPU is important for the slowdowns in large scenarios. For graphics cards just use whatever is best for what RTS you play. Graphics performance can always be changed in settings. Prefer Intel since it's better for games not utilizing multi-core and still good for multi-core.

 

I also prefer an MMO mouse for RTS games. Or just any mouse with 6 macro buttons. And no I'm not counting the left/middle/right clicks as macro buttons. Really useful putting certain commands on there or for adding squad groups past 5.
