if your motherboard supports it, yes.

I'm building a new system in a case with 4 fans(3 pin). My Mainboard has 3 cha_fan headers(4 pin), which can be DC or PWM. I want to be able to control all the fans. What do I do? I know I could buy a Y splitter, but would I still be able to control the two fans connected to it?

Or could I connect the 4th fan to the CPU_opt header and control that fan indepently from the CPU?

Probably, though I'm not 100% sure about that. Worst case you'd have to buy a seperate fan controller.

I just don't know if fan controllers can control 3pin(DC) fans...

One of these also will work fine, but get the one with sata power.
