Windows probably won't be happy and you will have to call or contact microsoft about getting a new key if having a registered version of windows is important to you otherwise it shouldn't casue too much of an issue.

This is why people always say to get a legitimate brand power supply, not a no-brand one. If you are lucky, then replacing the power supply with a new one will likely solve your problem. If you aren't lucky and something else was damaged by the power supply you could end up needing to replace your motherboard, or even more of the components. If the power supply has a fan or any leds on it that's an easy way to see if it's entirely dead, but you would likely need to jumper it for those to turn on, so you might want to ask a non color blind friend to help you out, or just count the pins. Looks fine to me as long as you don't want more than 6 drives. The only other thing to keep in mind would be to make sure the 10gbit LAN card has drivers for linux that will work with FreeNAS

The bottom line is that I don't believe that AMD cpus support thunderbolt 3 as thunderbolt is a standard created by intel. Also you may find this video somewhat relevant to your question.
