So I just got my FreeNAS Server running and I put some files into a volume but when I looked in the web UI I only saw the file that the program put in there not mine. It shows that space is filled but not the file itself. What's going on and how do I fix it?

The FreeNAS system will only show the datasets created through the system. Any data you put in the shares you create on the system are not visible through the FreeNAS user interface.

Okay, is it still able to be backed up or use one of the RAID functions using FreeNAS then?

Yes. If you set up ZFS snapshotting (how FreeNAS generally handles backups), it will do it for all data in a dataset. The web UI is used for managing datasets, shares and such, not for individual file management, that is done through clients.
