windows messing up drive letters

UPDATE: I bit the bullet and just reinstalled windows, I was able to move all my really important data which was basically a minecraft server in ubuntu and now everything is fine

So I decided to play around with Linux and steam. I installed to an old drive in my machine and now I can't boot into windows. When I get to command prompt I determined that somehow windows had it figured that my system reserved was c: and the boot position for windows was d: it will technically boot but is unable to start any services Because they are all in what should be c:. Any ideas on how to fix this issue?

Tried that. Startup repair couldn't find a problem and the windows install is now in g: somehow. I mounted the windows boot drive in Linux could that be the cause of these issues?
