I have no idea the cause of this but randomly (or random until I figure out how I can cause it to happen) my mouse stops fully responding. By this I mean whenever one the buttons are pressed windows just beeps at me and the mouse pointer doesn't fully follow the mouse. It kind of lags across the screen but doesn't go the distance it should. I tried updating the software and firmware with the mouse and when that failed I updated my motherboard's bios for shits and giggles. This has been happening for about 2 weeks or so and can happen at any time. It's occurred 5 minutes after startup when I only had Chrome launched, and it's happened 8+ hours after startup when I've had multiple programs and games launched throughout that use period. Also I have tried to turn off the computer through window's start menu but the computer will remain running with nothing on screen and can only shut off by pressing the power button. Any help would be very appreciated. I included my peripherals with the exception of my monitor below in case it is an issue with one of those.

try booting the computer in safe mode and see if the problem persists.

in my personal experiences with a (bad mouse) or general troubles

I've tried also to change usb ports. or boot the computer up in safe mode with one stick of ram just the bare minimum to i can troubleshoot the problem and figure out what is causing my inconvenience.

also try disconnecting every other usb device except for mouse and keyboard.

Reinstalling windows MIGHT work. But first:

Try Dimas suggestions above.

I'll give it a shot

keep me updated OP, also re-installing your OS is an option but it should be your last option. Also try running a virus scan as a networking student and general user of the old interwebs, you might have downloaded something infected. I'm not saying you did but its a possibility. Try doing a virus scan on your whole system; if you don't have an anti virus download a free one like Avast or do the trial with malwarebytes and do a pc scan maybe it'll find something and if it doesn't and you've tried everything already buy a new mouse as suggested by webcam and if the problem still persists fresh install of windows should do the trick.

I'll do my best to, it may take a while though. the time varies between when it happens. I use Avast and malwarebytes so hopefully I can get it fixed. Thanks for your help man.

Alright so shit happened again. I switched the two usbs for my mouse and keyboard and this time it happened to my keyboard. I figure it's the USB port that's having issues, so I switched the keyboard usb to something else and it's still not working. Instead of beeping and such its acting as like hotkeys I guess. Like I press h and it's acting like I pressed win+h which opens the "share charm", or I press d and it acts like I pressed win+d which displays/hides desktop. I'm now way more confused, but happy that my mouse isn't broken. I'm still running avast and malwarebytes found a couple of things but nothing real bad.

Sounds like your physical windows key might be stuck inspect your keyboard throughly and if it is stuck depending on your keyboard pop it out. If the problem still persists go to your control panel and see if the keyboard is misconfigured, change it to USA or whatever your region may be.

It's not an issue with the windows key because when the mouse stopped working the keyboard worked fine and that's how I was about to shut down normally without holding the power button. It seems to be an issue with the female USB on the motherboard itself

So this time it happened after I unplugged my Xbox one controller. I know it used to give me runtime errors when it was first plugged in but now it doesn't. I'm gonna see if it is the cause

It could be that, but just try running your whole system with not peripherals except the mouse and key board and keep switching USB ports also try running some windows updates see if you may be bow to fix it OP

So I've been running my computer today and I haven't really had any issues granted I haven't run any games or anything outside of chrome and spotify. So far so good though. I managed to get a video of it happening one more time last night before I went to bed.  https://goo.gl/photos/kqBq9GatBWy2NFNE7  It happened as soon as I went to launched PSO2 and removed my controller at the same time. I believe it has to do with the xbox controller drivers so I removed everything I had for my 360 controller and reinstalled the xbox one controller drivers. So let's hope for the best.
