Does having two windows create conflicts... like BSODs?

Then you should be OK. 
Converting to GPT should have wiped the data on it (I assume the old drive is the HDD we are talking about), if you did it in disk management (well the data is still there, but do not think about it... it's just windows delete stuff, but actually not, thing )

So I recently cloned the windows 10 I had on my hdd to my SSD connected with a usb 3.0 sata adapter(Minitool Partition Wizard) and finally installed it inside my pc. Switched to uefi in bios and it boots up perfectly, everything is much faster and reactive than before. But I heard that if I have a windows, or cloned os on two hard drives connected it could create conflcts and bsod.  However after booting up at least 4 times and several restarts I am having no problems at all. Should I format my HDD just to be safe, I already converted it to GPT so it can pick up on my ssd boot drive? And is it safe to install linux on my hdd without creating conflicts?

First, just try to run your Windows without HDD connected to PC.

Yes, it did work before that. My hdd did not even pick up in disk management and it booted up to windows. I converted the old drive to gpt afterwards, restarted my pc and then it showed. But now I formatted my D: drive(Hdd) and windows security says disk error restart to fix it but it is working, I checked restore points and there was a folder looking one for C: probably for when D used to be C, I deactivated system protection and the folder disappeared and now it only shows C and D, I also set D with a paging file. System protection is only on C: for my ssd now. There's no windows on the D drive now and it still boots up to windows.
