Will be used for remote storage as a NAS and also as a plex server with at most 2 concurrent streams. Remote storage will likely be used by both myself and my partner for our postgrad research on and off site and backups.

 

Other details:

F's in the chat for my poor Raspberry Pi which has gone above and beyond what it probably should have.

Item's in the parts picker list are a compromise between upfront cost, and the ability to get everything at one shop (PLE has all items in stock in my area) rather than paying multiple lots of freight which defeats the purpose of keeping costs down anyways.

This is true, I literally just thought about this as you replied.

I'll weigh up the difference in cost for a cheap basic GPU vs the closest CPU with integrated.

I've been using an old family PC for a very similar purpose (backups and PMS with no more than 2 concurrent transcoding processes). It has an i7-2600 and 8GB of DDR3 RAM and, if it weren't for some arr docker containers that I need to run, I'd be very pleased with the performance (Plex playback is very responsive, but using the containers through the web interface is a bit slower than desirable). I don't intend to get on the way of you spoiling yourself, just know that you can repurpose almost anything from the last 10/12 years as long as it contains an Intel CPU (for quicksync) and have a nice user experience for way lower than your current budget.

Cheers, yeah, understandable.

Another reason for a bit more of a costly build is that in the future I may end up using this to do some light to moderate 'cloud computing' in the sense that my partner is doing her PhD and I can help her do some of her data analysis remotely.

intel has better Igpus than AMD. You could get a GT730 or GT1030 for around $50-$100 new or maybe less used. 
2x16gb 3600 CL18 DDR4 memory. For most servers i recommend 32gb ram at least. The 3600 CL18 kit was cheaper than 3200 CL16 kits.
ASrock steel legend has 6 SATA ports. 
Cheap 250GB SSD
10tb HDD, could go for 14gb HDD or go instead WD Red Plus for similar perf
I would upgrade the Case to something with more airflow like Fractal Design Meshify 2. the total will be just over your budget if you use that but i would recommend it. Aswell as Arctic P12 fans. As long as it has enough internal 3.5 slots for the ammount of SATA connectors the board has (which is 6)
