Help with macro keyboard

I followed Taran's tutorial about creating a secondary macro specific keyboard and for the most part it works, I can write a hotkey in autohotkey and it will work with the secondary keyboard when in google. For instance, I can type with the main keyboard and when I press q on the second keyboard it will bring up a message box and tell me that I pressed q and it wont affect my typing. My issue is that when I write a script to lets say, use the second keyboard's w button to press control alt t, it will work in other programs but when I try to use it in after effects it doesn't perform the action and just presses the w key.
