Pretty much! You'll need to run a format on the boot SSD, but that's achievable through the install GUI.
Windows won't touch your other drives on installation.

It probably won't have an effect on the temperature of the GPU, honestly I'd recommend just saving your money for an upgrade that'll improve gaming performance.

I believe that's the power LED informing you the board is receiving power, I don't believe you can turn it off.

Are you experiencing overheating? Or just want another fan because why not?
Looking at the product page they don't include an exhaust fan, so yeah placing a fan to push the hot air out the back of the machine may help, most likely it won't change anything.

You probably don't need to change your fans, the fans that Fractal gave you in your case are probably better than those cheap Amazon ones.
If nothings broken don't fix it. However, If you're looking to aesthetics go ahead, just be prepared for the potential noise increase.
