The main thing I don't get is the USB 3.0 header on the case going to be compatible with the onboard USB 3.1 on the motherboard?

Yes, they are the same connection, so 3.1 is backwards compatible, you just won't get the bandwidth of 3.1

If it's 3.1 gen 1, there's no loss in bandwidth. 3.1 gen 2 is still far from mainstream.
