Super Mario Bros.  I still remember unboxing the NES when I was a kid and was always envious of the kids who had the trackpad!  I was only allowed 1 game a year so I replayed all of them often.  It's pretty much the exact opposite now with Steam sales.

Case: Fractal Define R5, Black, Windowed · AMC: Corsair H90 with NF-A14 PWM (Pull)  · PSU Corsair HX 750W · SSD: 500GB Samsung 840 EVO

Zelda 64 for sure, I played through that game at least a dozen times. I still fire the old girl up every so often.

Same here. This guy always gave me the creeps:

The game that I do recall beating twice, actually...it was quite a few times, was Ghost In The Shell on the PS. On PC, the one game that popped to mind that I'd beaten a number of times was Giants Citizen Kabuto on my uber Pentium III 933mhz + 64MB GF2 MX400 + WinXP a long time back. Hella fun game, I still have it, but not from the disc which I'd lost ages back. I'd gotten my digital copy via GOG....

Does Pokemon count? If not, then Tales of Symphonia on the Gamecube. Still love that game. :)

Silly 1funnygame, you don't beat Minecraft lol.

Killing the Enderdragon is considered beating the game. Credits roll. That usually means that is the end.
