Depends on stuff like how the storage is connected to the motherboard like directly to the cpu or to the chipset and what other things are connected. So yes it can slow down, but it shouldn’t be noticeable.

For my  current build, I have 2 regular SSD and 2 HDD.

Shouldn’t be a noticeable slow down. Expect things from the HDDs to be slower.

i can already tell -- accessing files from HDD is sometimes slow. Not all the time, but when I have not access them in a while

If it’s still slow with only your boot drive connected then it’s probably something other than storage.

That can theoretically cause wear on the motor, right? Might be worth it if they’re noisy at startup or something but surely having the disks spinning at all times isn’t the best route.

The opposite is generally true, constantly spinning means less wear and tear from temperature fluctuations and the effort of spinning up the motor.
