You could try setting it to low priority in task manager. Or bind it to specific cores, so the game has e.g. six idle cores to itself.

 

But ideally you'd have a CPU with a lot more cores for that, e.g. a 16 core X3D CPU, that has 8 "gaming" cores and 8 "work" cores.

Although I haven't used Handbrake in a while. If you have a CPU with integrated graphics, you may be able to offload the workflow to that. Intel has Quick Sync for encoding. I believe the AMD equivalent is called Video Core Next. Hopefully they are supported in Handbrake.
