Hello hoping anyone can help.

I built a new system in June including: MSI B650M-P / 7800X3D / MSI 4060 VENTUS BLACK 2X OC 8GB / Corsair 32GB 6000mhz / Corsair RM750X / WD SN850X / Win11 (now on 24H2). I keep everything uptodate and the bios is on the latest non beta version on default settings apart from enabling expo & fan curves. Apart from some boot issues when i have hard power cuts (which ive read is likely due to EXPO and memory retraining) the system has run flawlessly.

Yesterday was the first time i ran a game (PoE2) that uses DX12 as default and i noticed im only averaging 40-50fps whether im on the highest or lowest settings despite my GPU only reaching 70-80% max load and 10-20% on CPU. Ive mostly only played DX11 or indie games up until now such as BG3 and XIV which reached my TVs 4k 60fps cap with DLSS so i never had a reason to investigate further. After spending all night digging around i found that GPU-Z and NCP both show my 4060 is only reporting PCIE x1 4.0 rather than x8 4.0 even under load.

I've since reinstalled all drivers and removed / reseated other components to no avail. Today i took the GPU to a friends house and with his setup the card showed X8 4.0 straight away no problem so i don't believe the GPU to be at fault. We then took his 4060ti to mine and its the same only showing x1 4.0 under load. I then tried my old 1050 i still had lying around which is gen 3 x16 and that immediately shows as x16 3.0 no problem so now im officially stumped. Only thing i can think of before trying to get the mobo replaced is to start flashing different bios versions and see if it helps though i really dont want to go back to the older versions with really slow boot times.

I have read online there were similar issues coming out of sleep with pcie lanes reporting incorrectly until the system was rebooted but that was reportedly fixed in a bios update a few before mine. I've also tried setting the bios to PCIE gen 4 rather than auto but no difference. Any other suggestions i can try? Im pulling my hair out and wondering if i ive had poor performance comparatively since the start and just not noticed because i was able to reach my desired 60fps in DX11 titles.
