This is a fresh install of windows but I got drives that hasnt been wiped that contain various files

I would do a tripple full format, and install windows again. No need to play around which such errors on a new system/disk.

So you just made a clean install, but because you had other drives plugged in, some shit ran and reinstalled itself.

First, backup files you want to keep, then wipe all your drives. After that, scan every single files you saved to ensure none of them have a trojan hooked up to them.
