I just unplugged the node pro from the extension and still nothing, even with only the commander plugged in I still get usb notification sounds.

Rebooted the PC in between? If it still has issues then either the USB drivers are bein funky, or the Commander is having issues and needs RMA/replacement.

I just rebuilt my system in a new case and got a Commander Core xt to power and control my fans. All of the fans light up and spin but it isnt detected in Icue despite the lighting node pro showing up which is connected to the daisychain on the Commander Core xt.

Any ideas?

The Commander itself is hooked into a USB 2.0 header?

Hmmm. If it's hooked in properly and iCUE is up to date, I don't see why it wouldn't work. From some looking into it, steps to try would be installing the chipset drivers for your respective motherboard from the OEM page (these govern USB), or putting both devices on separate USB ports, some people have reported issues with daisy chaining them.
