Go to solution Solved by Crimson Lockhart,

GPU Z showed that the GPU was running at PCIe x 16 3.0@x4 3.0 I did the following steps to fix it:

1. Updated the WiFi drives (I was using an old 2015 driver: (V1_151105))-- TP-Link AC1300 PCIe WiFi PCIe Card(Archer T6E)

2. Removed the GPU from the PCIE2 slot and put it back in the system

3. Bios Menu Chip-set?>Advances> PCIE2 Auto to PCIE2 Gen 3

Now GPU Z showed the correct GPU speeds running at PCIe x 16 3.0@x16 3.0

Probably just didn't fit right. Long connectors like PCIe x16 are notorious for this.
