When running water cooling, which direction/option in my example is best?

I'd say more important in your case is getting air flowing through your case -- notably over your graphics card.  For that, I'd put the AIO on the top and move the top fans to intake in the front.  That way the air going over the graphics card isn't being constricted through the radiator/isn't slightly warmer for having done so.  Whether your AIO is generating positive (pulling air in) or negative (pushing air out) pressure...is up to you.  

Is there a best to worst for cooling here? I'm guessing 3 is best. I have it set to 1 right now but is that bad? I watched some of this and it sounds like I'm technically fine but just want to make sure.

The pump is never the highest.

Preferably 3 is the best. This keeps the pump at the lowest point.

Next best is 2, this keeps the air pocket in the top of the rad, not at the pump.

Setup 1 functions, but can cause issues later in life.

why would you censor the Corsair logo tho

Studio apartment. Sometimes the lights on the logo would turn on at night and I like my apartment dark. I also used electrical tape to cover the lights on the board and case haha.

The problem with 2 is that it can be fine, you just have work the bubbles and try to make sure that they are in the radiator and not the pump. 3 is definitely the best, and if at all possible you could do that, do it. 1 can be loud, but makes it pretty easy to work the bubbles into the top of the rad.
