Seperate drives for OS and main/default/C drive

Planning to do a new build (I know there's another section on the forums for that but I feel my question fits better here)

 

I want to have my OS drive as a really high speed M.2, probably the 980 pro, but in my last build the C drive got cluttered very quickly even when I tried to make everything default to a separate drive. Is there a way in windows to separate the drive that has my OS on it from the default drive of the PC, as in if I have something on the desktop it wont be in the same drive as my OS, preferably not in a partiton?

If there is a way of doing this, are there any issues that arise from doing this?
