does anyone have i good idea on the best way to cut a window into a side panel

Use a dremel to cut out a rectangle and tape on some saran wrap. BOOM

I would recommend try searching up windowed side panels for your case. If that doesn't work then maybe an upgrade 

CPU - i7-4790k

GPU - MSI 980 Ti 

Mobo - MSI Z97 Gaming 5

Memory - 32 GB DDR3

Storage - 3.4 TB

Before windows came included with computer cases kits used to come with a piece of acrylic the rubber seal and a cutting template, the rest you had to do yourself with a rotary tool or angle grinder. You can get acrylic sheet cut to size at plastic specialists, and can get rubber window seals from automotive or boating window stores etc.

 

Or, just buy a new case.

If you want to make it using actual windows I recommend googling how to cut glass and how to drill holes in glass. Its relatively inexpensive (30$ US for tools and glass, cheaper if you can scrounge up glass from an old photo or poster) and obtainable at your local hardware store. Acrylic is comparable in price. That being said you cant work with tempered glass and it is more difficult to work but less prone to large scratches than acrylic.
